I then used the manual software to measure my sample which seemed to work fine. I then returned to the manager tool and tried again. This time the message was gone but I had nearly 2X the film thickness I expected (ran 300 cycles of thermal HfO on fiji1 which should give about 330 A of film but I measured 537A). The calibration is possibly off.
